I really like this. With the clouds (Or smoke objects), there are black squares behind it, do you know how I could get rid of that?

Thakyou. I believe that issue is caused by Mac or by using the JOGL renderer, rather than the DX7 one (you can change via the Edit menu, Preferences option, Rendering tab, box at the bottom) .

The clouds are like that because of pollution :P
